Atletico is still facing a transfer ban until January so the 28 year old's move will officially take place in January.
Chelsea and Atletico Madrid will face-off next Wednesday in a Champions League clash.
The Spanish international scored 58 goals for the Blues in 120 appearances.
Costa was told he was not needed in Conte's squad and after that he lashed out at Chelsea that he was being treated "like a criminal"
His position was taken by Alvaro Morata from Real Madrid during the last transfer window.
