Egypt goes to the World Cup since 1990 after beating Congo Brazzaville 2-1.
The president announced the bonus after meeting the players and their Argentine coach Hector Cuper on Monday.
Mohamed Salah secured their passage to the World Cup after scorning a late penalty.
Al-Sisi had many praises towards Salah.
"Maybe we don't play beautiful football but we are at the World cup and that's the most important thing," said Cuper.
"I am proud of all the players but especially Mo Salah, who was brave enough to take the crucial penalty," said the president.
"Also thank you to coach Cuper who has made our dreams come true."
Salah said "we are determined to make the country and continent proud in Russia."
"I'm very happy to lead Egypt to a World cup after 28 years and to make a 100 million proud of us."
The first time Egypt went to the World Cup was 1937 and then 1990.
